It might sound like a stupid question, but I have heard of ships not docking in Nassau, because there was no place left...There are going to be 8 ships while we are there in March! Cozumel itself is set up nicely to handle a big crowd and there's 3 docks in Cozumel (Punta Langosta, International and Puerta Maya). What ships don't get to dock, they will tender in, but are usually there right in port with the other ships. It's a "quick" tender unlike some of the other tender places in the Caribbean. The only place you really saw the crowds (at least to us) were the shopping areas as you got off the ship. We ended up going way out of town on dune buggies, so the crowds did not affect. It is not unique for Cozumel to look like a cruise ship parking lot. :) If there is a specific tour or place you want to visit, you might consider reserving in advance of sailing so what you want is not sold out.
