Can anyone shed more light on what the situation currently is in San Juan?  I just read that several ships have cancelled port calls there due to civil unrest.

The basis is that there has been some communications between the governor and his minions that has made a LOT of people really, really mad.  Combine that with the pretty poor response of Maria and Irma, they are now demanding that he resign.  To the point of having some very angry protests at the governor's home in Old San Juan.

Which is really close to the cruise port.

The protests are close to the cruise port used for Port of Call stops.   However for cruises embarking/disembarking from San Juan it is not that close.

Not entirely true. We are sailing Viking, which disembarks at the Old Town port, then uses this same port for their seasonal cruises using SJ to embark and disembark.  

Hopefully there is some resolution here soon for a whole lot of reasons
