We recently took a S. American cruise and booked our own tours. The tour we booked for Otway Sound in Puenta Arenas, Chile was wonderful. Our guide was extremely knowledgeable in all areas and we not only got an overview of the Chilean people, government and culture, but also of the Patagonian region. He also recommended a charming restaurant for lunch with great food. If you're looking to book an independent tour I would highly recommend this company.
