Why not cave tubing? There is another poster on here who took her 3 year old and had a great time.

What company offers this for a 3yr old? I have been looking as my little one is 4 and we'd love to take her but everywhere I saw was for 6 yes and up?

Here's mitsugirly's review, she took her 3 year old cave tubing with .bz in fall 2011.

ETA: This is from VIV tours website:

The minimum age to take this tour is 4 years old and at least 36 inches tall. The maximum age is 85 and you must be in good physical condition.

Found this on the .bz website:

Is there an age requirement for cave tubing?

No, we are very happy to have children on our tours. We have small tubes and life jackets for children, and very small children can ride on the lap of a parent, if they like. I have taken infants cave tubing before they can walk! Most of them really like it.

Hi. We were on the Dawn in December and used Nacho and Cynthia. They were great! We had 9 in our party; 4 adults and 5 adult children, ages; 24,22,22,21,20. We toured the Altun Ha Ruins and had a wonderful time. Nacho and Cynthia are excellent tour guides who are very familiar with the area. They met us outside of the port where we boarded their comfortable van. We drove to the ruins where we stayed for about an hour and then headed to an authentic resturant for an excellent meal. I am sure they would plan a tour with your children in mind. http://ncqadventuretours.com/home

Good luck!!
