I would suggest taking a taxi ($10) to Chankanaab park ($12 admission). They have excellent snorkeling there (bring your own equipment or rent there), as well as botanical gardens, replica Mayan ruins and village, small mini-golf, small shopping area (no pressure sales), clean bathrooms, restaurant, palapas for shade. It's a beautiful place and you can spend most of the day there, snorkeling, exploring, eating and relaxing. There are numerous threads on the Cozumel board about Chankanaab.
