Should this be purchased online ahead of time or can we purchase this when we get off our cruise at different locations in the city? Where can the passes be purchased in the city if we don't purchase ahead of time? Are the lines usually long to purchase the city pass?

You can purchase the City Pass from any of the participating attractions.

If you have the time, I highly recommend upgrading the Harbor Cruise to the Locks Cruise. You get to see so much more!

I didn't want to purchase city pass ahead of time, in case it wasn't a good day for Space Needle. Was able to purchase it at the Space Needle and made our reservations for our two "boarding times" right then.

Just wanted to add a ringing endorsement for getting the City Pass! We bought ours online, were able to get good boarding times at the Space Needle (on a VERY busy day), and spent a nice 2 hours at the Chihuly Museum while waiting. Took a harbor cruise later in the day and it made for a very full tourism experience. Plus, we had time to use the Seattle Aquarium pass on the day we returned from the cruise.

If you buy online, you just turn in your confirmation email at the first of the attractions you visit and they will issue you the coupon books. Never a problem or an issue with them taking the passes, either. The passes are also available at any of the accepting attractions if you decide to wait, and they are good for 9 days after first use.

It can be a great deal, but it's not for everyone. Look at the list of attractions--how many do you really want to go to? Do those individual admissions add up to enough that the pass is a bargain? And are there other things you'd like to do here that aren't included--that you might end up skipping, because you've already paid for all the stuff on the pass and you feel like you should do those instead?

If you're going to really enjoy a lot of the things the pass includes, and you have the time to do them without feeling rushed and frantic, then buy one. If you'll end up running a marathon all over town, just trying to get your money's worth now that you've bought the thing, and letting it dictate your agenda in ways that you wouldn't have chosen otherwise...then maybe paying the individual admissions for a couple of the included attractions is a better deal for you.
