IIRC, there is a subway/train connection at from the airport to the city center, and you should have enough time to see some of the sights. We flew through Madrid a few weeks ago and the two hours we had seemed eternal. I didn't see much to do and there were very few places to sit. Actually the gate area only had about 20 chairs!
