Water taxi service between the cruise dock and the St. Marks area is reliable and frequent. The huge unknown in Venice is whether tide and weather allow access. We had a nice stroll in the morning. By afternoon the streets were flooded at least a foot deep.

You should definitely have time. Alilaguna runs a direct service from the cruise port to the vaporetto dock at St. Mark's when ships are in port, which takes about 15 minutes; otherwise you COULD take a private water taxi but it will be about 80-100 euros. You may be able to find people to share that with you. You could do a combo of walking and vaporetto but since you don't have much time that may not be your best bet. Just so you know, there are NO land taxis in Venice (past Piazzale Roma) and only sidewalks and canals to travel on.

If you want to go inside the Basilica you might want to consider reserving a time slot for the cost of 1 Euro p.p., then you don't waste time lining up at the entrance.

Are there particulars times/months of the year this happens and what do people do in this situation, do we have to pack rubber boots?

According to Frommer's Guide, the high water is usually from November to March, though it can start as early as late September. Since your sailing is in mid-September, I think it is very unlikely that you will encounter the flood.

I cannot imagine going to Venice without visiting the San Marco Square! You should have time to stroll in the San Marco neighborhood and have an inside visit to the Basilica. The Doge Palace is fantastic. However, you will have to watch your time if you plan to have an inside visit.

If it does flood, they put out 'tables' that they string together for people to walk on--lifts you up about two feet off the ground. One of our highlights in Venice was bring able to 'walk the tables'. I wouldnt worry about packing boots, v. unlikely that you will have a problem in September. We were there in November and it was glorious.
