Each port charges the ship a fee to dock there, and a departure tax, etc. These are government fees, but you need not be concerned about them. The cruise line takes care of all that for you. These include but are no limited to: Harbor Master, pilot boat crew and pilot. Security and the longshoremen that tie the ship up. This is where the port charges go.
