Airline Check In Desk At Port

I'm not taking Disney transportation to the airport, we are renting a car instead. We are travelling home later in the day on Continental. Can we still use the airline check in desk at the port to get our boarding passes and check in our heavier luggage. Our flight is 3:45PM so we want to go to DTD before we head back to the airport.
