I am not endorsing these companies... just throwing some info out there that I saw. Use at your own risk. There is a large outfit called "San Juan Happy Tours" that is a bunch of individual tour operators. They have yellow shirts on. Each one has a bus and they offer tours. I heard of one tour for $10 pp of the "new' San Juan area, and the capital building and around... I think also to San Cristobal fort. You would have to wait for the bus to fill up before leaving. They also will offer other tours at various prices- rain forest, Pinones, gardens etc. But they would need to fill the buses. I met one operator that had 3 sized vans available- 14pax, 21 pax or 24 pax. I got his card and # with contact info (contact me privately for info), but I can't tell you much else than that... There was also info at the PR Tourism Company office for Sunshine Tours and Atlantic San Juan Tours. Looks like you can find them on the web and make private tour reservations.
