Looking to go from port to Murano and Burano

What do you mean by "best" ?

We had a vaporetto pass so we rode the water buses everywhere. And we loved riding up and down the Grand Canal, so we chose to go to Murano from St Marks.

If by port you mean the Marittima, the Alilaguna also has a run to Murano.
