I think you are making a wise choice to spend more time in Venice. You might want to look into the Doges Palace Secret Itineraries Tour, very interesting and worth the tariff. If not, I'd consider going directly from Munich airport to the train station and on to Salzburg. When you've got only a short amount of time it's best to minimize the number of places you stay/number of moves in and out of hotels.
