Does anyone know if there are any bars/cafes/patios in Cozumel where you can get a table up on a second or third storey looking down at the water or people or whatever... lol... For some weird reason I like have a cold beer or two looking out over everything...

There are several places in the downtown beachfront street area -just look up and you will see the establishments. If you head to the other side of the island you can visit Coconuts - they have a beautiful view overlooking the ocean.

Downtown you could try Mis Charros or Tiki-Tok on the seafront, both look out over the water.

The Museum also has a cafe (but no bar) which looks out over the water and has excellent food/service.

And as Jacq says, Coconuts offers amazing views out across the Caribbean, but is on the other side of the island - it's also supposed to be the highest point on the island!

At Paradise Beach in Cozumel, there is a large bar/restaurant with two levels. You can sit up above and have a drink and a panoramic view of the whole area. We did that last time we were there (about two years ago). It's about a ten minute cab ride from San Miguel (pier).
