I've sailed out of NY the past 2 summers. Both times were smooth. Here is a link for the calendar. http://www.nycruise.com/sched_2009_nyc.html

If there is only one ship sailing your day it should be an easy process. One thing they changed this year is the parking entrance. When you enter the terminal follow the parking sign. This will take you to the top deck. The attendant will ask what cruise you're on and charge you the amount ($30/day and they take credit cards). After you pay you pull in a porter will take your luggage, a sniffer dog will also give your car a sniff for bombs. Park your car and go downstairs and go through security and check in.

If it is raining, you might want to drop your luggage in the drop off area, so your bags don't get wet. If you do this you will have to exit the terminal and then enter again and proceed to the top deck for parking. It is not bad to do this provided that traffic is light.
