The cruise pavilion in Halifax has lots of little shops and there are more along the waterfront. For locally made items check out Jennifers at the cruise pavilion but also a bigger shop on Spring Garden Road.

Without tourists, Peggy's Cove is beautiful. There are the rocks and the lighthouse and then the cute little fishing cove. Going from a cruise ship I would only go using a taxi or rental car and getting there ASAP (or going later in the day.)

If you do not need to pay cash for your private tour then just take out $20 or so dollars from an ATM. Make sure it is a bank ATM and not a stand alone as they charge extra fees. 

I am not sure about cabs and credit cards. I think some will take them.

I have been to the Antarctic and the Arctic on G Adventures' Expedition. It uses zodiacs. There were people both times with some mobility challenges and they were able to use the zodiacs. Getting in and out you have two or more people to assist you. You can have 'wet' landings, but they put out a stepping stool if possible and I never stepped into more than about 8 inches of water. Sitting on the sides is very comfortable and there are ropes to hold on to if you feel the need.

We have been on two expedition trips with G Adventures - to the Antarctic and the Arctic. They have several ships which go to the Galapagos and we would not hesitate to book with them as they are a good, reliable company.

You can walk along Upper Water Street instead of going along the waterfront.

Much more important than the ship would be the itinerary for these ports. Check out port times carefully as some spend less time than others.

Check out the Halifax waterfront or consider renting a car and going to a nearby beach.

The Fisheries Museum in Lunenburg would be ideal but it is about an hour each way by car.

Sometimes a land tour is a better option and this may be one of them. If this is possible for you then post on Trip Advisor.

Murphy's  on the water would work well. You cannot go wrong with boiled lobster. It is a tourist venue for sure.

You could also check out the Bluenose II which is an old fashioned diner with good reviews.  It is just a short block up from the waterfront.   https://bluenoseii.ca/

Brier Island is nowhere near the cruise ports.

It has been particularly wet and cold this spring, but I would never recommend an April cruise. Things are just greening up here now.

For sure you need to dress for cold and windy weather.

Not Halifax for sure. There are generally ships' tours from Saint John. 

I have not been there but I think there is a continuous path along the waterfront. The work going on is new buildings.

There are some reviews on Trip Advisor here:  You can look at the reviews and contact some of the reviewers. You do this by clicking on their user name and then clicking on Send Message. I hope you get some answers.

You cannot go wrong however you split your time, but I think Quebec City and the rural areas north of there are more different to the rest of the eastern US to make it more interesting. There is plenty to do in two or three days in Quebec plus you can indeed rent a car and see the Ile D'orleans or even better go into the Charlevoix area. Check out Baie St. Paul.
