Does Virgin Voyages charge a corkage fee?

Only if you open it at a restaurant.  I know some lines slap a corkage on you for simply bringing it onboard, but not VV.  They have corkscrews in the room, but you need to grab wine glasses from a bar if you want a proper glass (no charge!)

Can the $25 fee be taken from your prepaid bar tab? Also, will they store wine and transfer it to another restaurant if it is not finished?

i believe it does hit your bar tab.  you can definitely take your unfinished bottle with you, and i was sitting next to a guy at extra virgin's bar who had the bartender hold his bottle there until the next day, but i haven't observed anyone getting it taken/stored/transferred between restaurants.
