We are looking at taking the Explorer cruise out of Bayonne on November 11th. On her return, the ship is supposed to dock at 8:00AM. Is it too early to book a flight out of La Guardia at 3:00 PM

That should be easily made. You are only 45 minutes from LGA and even with traffic should have no problem.
