Disregarding price, is it more CONVENIENT to book Comfort Suites for Atlantis?

No - Its less hectic and less costly to do it on your own, not through an excursion or through comfort suites. Simply get a taxi when you get off the ship and go directly into the lobby at Atlantis and purchase your tickets. You will be over at Atlantis well before most excursions even load the bus after you leave the ship. We have always done it this way and whenever we are meeting someone who is on an NCL excursion, we are always at the water park at least an hour before they arrive at the water park. There are plenty of showers, towels, etc. at Atlantis to use so not sure why anyone would want to actually use the comfort suites anyway.

Our ship comes in late so there is a concern that all of the day passes will be sold out for the day. Is that not a valid concern? The Atlantis website states,

Atlantis: Access to the Aquaventure Waterpark and marine habitats at Atlantis are FREE for guests staying at the resort. Passes may be purchased by day visitors on property, but availability is limited - and may be closed - during periods of high resort occupancy. Passes are $125.00 on all dates except for the following, on which they are $149.00: June 13 - August 15th, November 21st - 30th, and December 20th - 31st. Children (aged 4-12) tickets are $80.
