You have to clear Immigration and Customs on almost every cruise that comes from another country to a US port and off loads pax. Boston is no different.

 

You will still make your 12:30 flight. Try to get off early, and catch a cab.

Clearing customs coming in on a ship in Boston is nothing like clearing customs at JFK. This ship will actually arrive at 6 unless there is a very unusual incident. It may be a TA, but it's actually coming from Halifax. The year I took a similar itinerary on the Brilliance, I was off the ship waiting for my husband at 9 am.
