Distance from Sheraton to Centralstationen is about 300 m (basically just across the street). Tram 7 departs from Klarabergsviadukten (opposite of Åhléns). It's destination sign will say Valdermarsudde. Also a note on the amusement park. There was a fatal accident with one of the roller coasters about two weeks prior to your visit. The park was closed for about a week after the accident.

IMO, HoHo buses in Stockholm are a very poor way of getting around. Doesn't go where you want to go in the order you want to go there and might take detours going there. Spend you money on a regular 24 hour SL travel card instead. Like you you desire it will be valid from first use and not purchase. Public transport is the easiest way to get around when you don't want to walk. Forgot to say that once you get off the ferry at Djurgården just go straight ahead for like 150 meters and then take a left. There are commuter trains from Nynäshamn to Stockholm and takes about 65 minutes. The tram (route #7) is only partially operational and some departures might be with bus. A 24 hour ticket is 165 SEK and a single ticket is 35 SEK (valid for 75 minutes).

HoHo boats doesn't go to Frihamnen, Also HoHo boats (and buses) doesn't use a direct route but rather a multi point stops clockwise from Vasa so they are a quite slow way to get around. The two biggest risk as I see it are the cruise ship arrival into Stockholm due to unfavourable weather conditions. The sail into Stockholm from the open sea takes about 5-6 hours. Due to the fairway/route being very narrow/tight on many places it has lots of restrictions for conditions with poor visibility and/or strong winds. The other risk is long queues/delays at the security check. It was really bad last summer. but it might have been improved now.

I'll try to give you some answers. It's way too far to walk to the museum from the pier. What you can do is travel by bus since bus #76 goes by Frihamnen. It won't pass the museum but you can get off at Djugårdsbron stop and walk a few hundred meters across the bridge to the museum (there are signs to show you the proper direction). The bus stop is on the right and the bridge you have to cross is on the left. So if you are into museums, you could spend one day at Djurgården and the other day at Old Town + Royal Palace. There are also walking tours in Old Town, both Stockholm Ghostwalk and Christopher O' Reagan. Both of these are usually very popular so book well in advance if you are interested.
