Intercontinental or holiday inn

The Miami Marriott Biscayne Bay has good views of the port too.

At the Intercontinental we always book a bay view so we can see the cruise ships.

I am not sure what you mean about best.

I will just add to the list but the key is getting a room that faced the port.

 

Four Seasons, Conrad Hilton, Epic, Mandarin Oriental, and Marriott Marquis.

 

All of the hotels mentioned above and on my list vary by price and location.

Of course to watching the ships come in you need to up pretty early in the morning. I agree that intercontinental, Holiday Inn, and Marriott Biscayne Bay are the best options. Of course you need to actually get a room with that view.
