Can I apply a FCC towards an already book and paid cruise

You would probably have to do it prior to final payment due date (not when you actually made payment).

You can apply a FCC to an existing booking if there is a balance due.  You can not apply a FCC to a booking that is paid in full.

I just used mine from Hurricane Dorian for a cruise that was already paid in full -- I had my TA add "prepaid gratuities" and then apply the FCC toward that amount, and then I just paid the difference via credit card.

You added gratuities and used the FCC to pay them.  You weren't paid in full once you added gratuities.
